Sky's conversations with Ward
In season 1 Ward was a double agents also working for a Hydra and when Coulson found out he locked him in a cell in the basement of an SSR (strategic science reserve) facility, where Coulson and his team were working. They kept Ward there to get information about Hydra threats.

At the end of the first season a Hydra spy inside S.H.I.E.L.D. named John Garret was dying and to save him he was injected with the blood from an alien, called a kree. This caused with to start carving symbols onto anything he could find and when Coulson saw Garret's carving he did the same thing because he also had kree blood inside of him. Throughout the season we see his carvings more and more until he finds the solution and the way he finds them in by digging through his own past.

The obelisk

At the end of the middle of season 2 Skye finds out she's part Kree and that she can touch something called the Obelisk/The Diviner. Legend says that blue angels were sent from the heavens to reclaim the earth and kill those who weren't ready to rule it. The blue angels were the Kree and they left behind the obelisk. If anyone who wasn't worthy touched the obelisk they instantly turned to stone and when she found out she could touch it Coulson took her and the rest of the team to an underground temple where they're supposed to put the obelisk. Skye was the one to find where to put it and when she got there a woman named Raina was already there and she can hold the obelisk also. Coulson's team had met Raina before and worked with her a few times. After the obelisk was put in the temple both Raina and Sky were covered in stone and when they emerged they were both changed. Skye turned into a superhero named Quake but we don't yet know was became of Raina.
